医療化学分野は新しい薬の設計，統合，開発を含む．それはオントロジーの利用によって加速し得る分野である．この原稿では，薬の開発(drug discovery)を支援するために，私たちは分子構造オントロジーの必要性について論じる．私たちは要求主導(requirement-drven)の方法をとる．それは，Molecular Structure Ontologyの設計をガイドする．原子，原子の結合，機能グループ，分子をオントロジーのものとして表現することによって．最後に，私たちはそのオントロジーがDaraprimのような小さい分子を公理化するためにどのように使えるかを示す．
